I had a dog once which, apart from its own water bowl at home, would refuse to drink from any still water, so for instance, walk in the park she'd refuse all the dog bowls or water from any container, but she would drink water from a stream.

could be there's some form of instinct to prevent them drinking stagnant water / some decision that they make that a source is safe (which in your dog's case has become the toilet). Could be that the flowing water when you flush has made her pick that over her bowl?

two suggestions: 1. when she's thirsty, try to get her to drink from the trickle of water as you pour it into the bowl. 2. scoop the water from the toilet into her bowl. leave the water bowl by the toilet. the toilet wont refill below a certain level and the water in the bowl should smell like toilet water.
