You could be on to something. Just came across this little tidbit in a re-read:

aSoS spoiler: Queen of Thorns talking to Sansa while taking a big dump on Baratheons and men in general says, "The Baratheons have always had some queer notions, to be sure. It comes from their Targaryen blood, I should think." This is the first I have ever realized that plot point. Maybe it was said elsewhere and I missed it. That seems to add new weight to the value of Robert's bastards and his initial claim to the throne...

I feel that Ned wouldn't name Jon Snow Jon if it would offend Jon Arryn.

It seems likely Ned would have sought out Jon Arryn for advice on what to do with the child. Maybe even confided in JA the real nature of JS's birth. Jon Arryn could have been the only other person besides Ned to know the truth. It would be interesting to consider what we know of Jon Arryn's actions in light of the possibility he may have known there was another Targaryen heir floating around
